The first thing you should do is go have a look at the Deleted Orders report under Accounting. Might save you a good deal of time hunting for something that no longer exist...

The quickest way to do this currently is on the Manager side. Open the order, then copy the line item that was erroneously logged. Paste it right back into the order and delete the original.

This sounds like a perfect case for Special Orders. Ric may happen along to give the full explanation, but in the interim you might want to search the forum for special orders. He's explained them before for others. They're very much like a RO, but easily hidden from the WIP.
