We are trying to decide if we should let the matrix configure prices when entering in parts on all vendors?

That's a business decision. But I do not see why not. You need to know what it takes to operate your business and adjust it accordingly. What you need is different then everyone else.

Check you profit on parts. If you're hitting 50% profit consistently then don't change what you're doing now. If not, you may want to look into it.
